Programming chipKIT pi with Pickit 3.

Do you have to unplug the ChipKIT pi from the Raspberry Pi if programming via MPLAB-X using a Pickit 3?

No, but there are two jumpers you need to switch in order to get the PGD and PGC lines connected properly from the ICSP port to the PIC32. If you can't find them in the schematic/manual, let me know and I'll look them up for you.
