The FETs on the IO Shield are open drain (sink) and your picture shows it connected incorrectly.
The LED needs the end with the bar facing the fet, and the resistor connected to the +voltage.

That delay is caused by a interrupt that services the millisecond counter.
If you are curious I believe the function that runs is defined on line 661 of mpide-0023-windows-20140821\hardware\pic32\cores\pic32\wiring.c

The network shield chipKITCAN library for the max32 uses the Alternate CAN I/O Pins. What changes need to be made if you want a board that uses the Default CAN I/O Pins?
I have already changed FCANIO and it still does not seem to be working.

     Serial.print("\r\n");
On the Fubarino try replacing print with write. Write does not interpret the data is just sends it.

Are you pressing reset while the Serial terminal is open?

I know that problem if I reset the board with the port open, I need to unplug and replug in the USB for the computer to recognize it again.
If I close it first no problem.

The chip uses a Phase Locked Loop to turn the 8Mhz oscillator into the 80MHz clock that the chip runs on.

If you are making your own board it is possible to remove it but you will need to modify the boot-loader. I will also make your timing less accurate
